俺は、トイレの中で女の子と二人っきりになり、下に関連する話をするという、なれない作業に戸惑っていた。
I find myself in the toilet with a girl, just the two of us, I have a discussion about relevance of whats below, being embarrassed about the unfamiliar workings of the toilet.

I think this is what it means…

    Although its not specifically said like using 説明(explain) or 説明をする(to explain) in the sentence I think its inferred so the last part probably does mean “being embarrassed while explaining the unfamiliar workings of the toilet to her.” Kinda reads weird to me honestly…
